Took me about 50 hours to do all the main story, sidequests and extra stuff like science weapons and there's definitely still some stuff I'm missing. You might be glossing over a lot.

Just go around and talk to people, almost every NPC you can have dialogue with will have something for you to do.

Pretty sure you just interact with him and then talk to the ship and it'll pop up.

On the edgewater quest, if you screw over Reed, I would've loved a lie dialogue option that just said "Sorry man, my finger slipped..."

Spoiler: Farm groundbreaker reputation

You can farm positive groundbreaker reputation by approaching ellie at the end of her recruitment quest. when she offers to work for you, say you'll think about it, talk to her again and it uses the same dialogue, which triggers the same reputation gain event for groundbreaker.
